This site by the Institute for the Study of Religion and Politics will provide you with links to many organizations and perspectives.  Not all of these sites deal directly with religious issues, and most deal with several different kinds of issues.

The Pew Forum on Religion and Public Life is an extensive and quite well done site that covers many significant issues and offers a mix of news items, research, and discussion. They have recently completed an important survey of religion in American life.
